The literal Greek word used in the text of the verse cited in the question is (in Anglicized form) the preposition "en", which means "in". However, this same word can be used to express the idea of agency -- that is, the means "by" which something is done. That is why some translations render the wording of the verse as "in one Spirit", while others translate it as "by one Spirit". But they are expressing the same concept.

The same situation exists in other passages, as well, such as Matthew 5:34-36. The usual English translation of these verses has Jesus instructing His followers not to swear "by" various things, such as heaven, earth, Jerusalem, or their own heads, but the Greek preposition that is translated as "by" is the same word "en" that is found in 1 Corinthians 12:13.
