I would say that, aside from personal messages to individuals or non-doctrinal content, the main doctrinal subjects that Paul was seeking to communicate to Timothy in his two epistles to him were as follows:

1) the importance of detecting and opposing false teachings, as well as of maintaining sound teaching or doctrine (1 Timothy 1:3-7);

2) the proper relationship between Law and gospel -- particularly with regard to the Law not being a means of salvation, but of bringing people to a realization of their need for a Savior from their sins, thus guiding them to the gospel of the salvation gained through faith in Christ (1 Timothy 1:8-11);

3) Paul's personal testimony of his own experience being an example of the grace that God shows to sinners (1 Timothy 1:12-17);

4) instructions for the proper conduct of Christian worship (1 Timothy 2);

5) the qualifications that should be possessed by individuals holding positions of authority within the church (1 Timothy 3);

6) guidance to ministers for sound doctrinal teaching (1 Timothy 4; 2 Timothy 2:14-26);

7) proper ministerial treatment of the elderly, widows, orphans, and slaves (1 Timothy 5);

8) avoidance of Christian service or actions being motivated by the love of money (1 Timothy 6:6-10);

9) the importance of being patient and maintaining one's faith under conditions of persecution (2 Timothy 1:3-12);

10) signs of the end times (2 Timothy 3:1-9); and

11) testimony to the inspiration of Scripture by God (2 Timothy 3:14-17).
