Why did God make man the head over woman if the two were created to be one flesh?

In the beginning God made creatures in the order of their value and complexity. First, He created the base elements of earth, water, and air; then, He made vegetation and light. Next, He made the birds and fish, and land creatures. 

Finally, God made a man and, as the concluding act of Creation, a woman. Meaning that women are the most beautiful and complex creatures on this planet. However, God did not create the first man and woman in the same way. He made the man from dust, but He made the woman out of the man (Gen 2:21, 22). And while God named the man, it was the man who named the woman (Gens 2:23; 3:20). So God’s creation process itself suggests a very distinct difference between men and women.

Later, when sin entered the picture, God established a system of authority to maintain harmony in the family, church, and society. It is a system in which man would lead (Gen 3:16). The command comes directly from God; not from Abraham, Moses, or Paul. 

Although men and women have equal rights and access to salvation (Galatians 3:28) this does not negate the need for submission to leadership in home or the church. Jesus and the Father are equal, yet Jesus submits to the authority of the Father. “The head of every man is Christ; and the head of the woman is the man; and the head of Christ is God” (1 Cor 11:3). The Bible is clear – the value of men and the value of women are perfectly equal in the eyes of God. 

There are distinctive roles in the church that are not in dispute (1 Cor 12). The nature of a body is that different members perform different roles, yet each member is equally important. Different does not mean better or worse.

The fact that God entrusted man with the authority to lead the family unit does not means that man should abuse the leadership role. As Christ gave His life for His Church, the same way a husband should be prepared to do for his wife: "Husbands, love your wives, even as Christ also loved the church, and gave himself for it" (Ephesians 5:25).

As I understand God's word, man was created in His image. First, he created man, then from the man, He created the woman. This is the best illustration of God and His church, the most intimate. The head cannot be without the body, and the body cannot be without the head. So, it is not a matter of one being of more value than the other, but rather, a matter of communion with each other and with our Creator.

The short answer can be found in Genesis 3.
And the LORD God said unto the woman, What is this that thou hast done? And the woman said, The serpent beguiled me, and I did eat. (V.13) 
By her own admission, Eve was deceived.

"Unto the woman he said, I will greatly multiply thy sorrow and thy conception; in sorrow thou shalt bring forth children; and thy desire shall be to thy husband, and he shall rule over thee." (V.16)

In 1 Corinthians 11:8-9 Paul writes: "For the man is not of the woman; but the woman of the man. Neither was the man created for the woman; but the woman for the man."

God made man from the dust and then the woman by taking a rib from his body and closing it with the flesh. That means God must have used the dust as well as the rib taken from the man to create woman. 

This shows that the woman is having the rib of man and the woman has the desire to be one with the man because of which a perfect bond is formed between man and woman for a meaningful existence. 

The man becomes complete after having gained the lost rib and is said to be the main person to the functioning of new joint person (Man and woman) together. So he is supposed to be the head and the woman who is made for the completion of Man's happiness will function as other parts of the body which are equally important and for which head is existing!

We see this same anatomy in the elements of metal, and nonmetals where the electrons revolve around the nucleus of the atom in which one or a couple of electrons revolve in the outermost circle of atom and are open for uniting with other atoms of the same element or of other atoms and thus we get molecules of the same elements or a new product or compound as a byproduct when they unite with the atoms of other elements.
The number of free electrons present in the outermost circle of atom is said to be the valency of that particular element

God has created everything in this world with a purpose and in a particular order. We can learn it from the nature, people or even from the planets, solar system and the celestial order itself. Look at the solar system where all the planets revolve around the sun or the moon that revolves round the earth. Only when the creation or the creatures keep the order in which they are created, they will last till their appointed time and achieve the purpose for which they are made.

So Let the women or wives respect and regard their husbands as heads of the family and love them. Let the men respect their women or wives and love them in every way so as to fulfill the purpose for which they are created.

I have a couple thoughts: 

Maybe God made man the head over woman to challenge man…and woman. These challenges (of leading and following) would help mold the people into the image of Jesus. After all, Jesus both led and followed (leading people and following His Father’s will).

Another reason could be that God saw that Adam didn’t do a good job leading Eve in the Garden (because Adam was with Eve when she was tempted and he could have/should have stopped her from eating the forbidden fruit). Genesis 3:1-6 God wanted Adam to get it right the next time(s).
