God allows many "imperfect" circumstances in our lives so that He can show us His Grace. If everything in our life was perfect, we would never see our need of Him. We would assume our perfect lives were because of something wonderful that we have done, instead of seeing our own righteousness as filthy rags.

We are driven toward God because of the imperfections around us. Then we can see that in our weakness, He is strong. In our lack, He becomes our supplier and provider. In our sorrow, He is our comfort. In our sadness, He is our joy. And in our fears, He is our peace. He uses these things to show us that His Grace is sufficient for all of our need.

Here's how I see it:

God allows things in the short term that are less than perfect in order to maximize his glory in the long term.

I don't think it's about "perfection", everything is about PURPOSE.

Genesis 1:31
And God saw everything that He had made and behold, it was very good...

Very Good, for the PURPOSE THEY WOULD SERVE. That includes (what we deem imperfect or useless): Roaches, Mosquitoes, poison ivy, natural poisons of any, vicious animals, storms, ticks, volcanoes, fire, spiders, scorpions etc etc even Eve had the human EMOTIONS (of the heart): of Lust, Greed and vanity BEFORE she ate of the tree of knowledge of good and evil. Be mindful -- 

Genesis 3:6, 1 John 2:16, Matthew 15:19
And the woman saw [BEFORE she ate..] that the tree was (1) good for food [lust of the flesh], and that it was (2) pleasant to the eyes [Lust of the eyes], and the tree was (3)desirable to make one wise [pride of life]. And she took [out of the HEART proceeds...theft] of its fruit and ate; and she also gave to her husband with her, and he ate. 

God saw EVERYTHING he created, even the Serpent TO DECEIVE and Man with these Human Emotions which are susceptible to deception and it was Very Good. If you understand God had planned all this by design. The word perfect is nowhere in the first 4 chapters of Genesis. But there is a purpose for everything and it involves everything GOD IS CURRENTLY doing and will do. 

Ecclesiastes 3:1
To all there is an appointed time, even a time for every purpose under the heavens..(including dying, killing, hating, sickness, disease, suffering, EVERYTHING in this life) 

This is Gods work among man. God has made us imperfect so we can be what we are: HUMAN, mortal, dust. And God can be what He is: Lord, Almighty, Potentate. And he made us in a way that He is working all according to the counsel of his own will (Ephesians 1:11). And we don't have the ability to find it out

Ecclesiastes 3:10-11
I have seen the task which GOD HAS GIVEN to the sons of men, to be humbled BY IT. God has made everything that there is (even though much of it is evil, ugly, and NOT ‘beautiful,’) fitting, proper, appropriate, and suited for its own season, “but” or “however”—here comes a counter proposal, if you will. God makes EVERYTHING proper and appropriate for His plan, however…. BUT, “…He has put OBSCURITY in their hearts…” so that they CANNOT know or understand what it is that He is doing to them in this human existence we call “life.” 

God uses mankind with his “obscured heart” to do all of His intentions without mankind ever consciously knowing that God is working His purpose through them. Why is this important? That means man cannot be perfect. Man has to be low, subject to vanity and corruption; so that this corruption can put on incorruption, the Sons of God delivering the creation from bondage (Romans 8:20-21) - (1 Corinthians 15:53). There would be no reason for a Savior, if things were "perfect". 

Our praise and glory should be that our God is the only WISE (a Master Crafter, Planner, Potter, Shepherd, King) AND He is Savior. Savior of the World to be exact.

John 4:42...we ourselves have heard and known that this is truly the Saviour of the world-- the Christ. 

Jude 1:25
to the only wise God, our Savior, be glory and majesty and might and authority, even now and to all ages! Amen

I think there is a difference between what God wants and what God allows. I'm not so sure that God does want anything less than perfect to exist or occur. So I would first challenge you to establish that it is the case that He does.

When God created the universe and everything in it, He said it was good. It was good, and it was perfect. I don't see any indication that God desires for things to be less than perfect.

The bible says that we were created for Gods pleasure. To be able to show Love there has to be a choice between loving God or not loving him. God can deal with imperfections because without an imperfect individual a choice to live for and love a perfect God would not be possible. God doesn't want robotic obedience he wants willful obedience.
