I would say that there were no fish on the Ark, both because they could have survived under the conditions of the Flood, and also as indicated by multiple statements in Genesis 9, which refer to "all flesh" having corrupted their way "upon the earth", but making no mention of water dwellers; God's intention to blot out "man and beast and creeping things and birds of the air" (but not mentioning sea creatures); His statement that everything that is "on the earth shall die" (which again excludes water-dwelling life forms); and His instruction to Noah to take on the Ark two of "all flesh" (animals, birds, and creeping things of the ground, but once more not speaking of water creatures).

I realize that some forms of marine life exist exclusively in salt water and others exclusively in fresh water. To my knowledge, the Bible makes no comment on that subject, but I would address that by suggesting that a God who was capable of bringing a worldwide flood would also have been able to produce localized areas of water in that flood where at least some of all of those species could survive.
