Great question, let's first search the scriptures for clues to our quest and then carry that knowledge into science for a logical answer, that could satisfy an unbeliever.

Genesis 1:9 and 2 Peter 3:5-6 At God's command the water originally emerged. But where did those waters go after the flood?

There are many scripture passages that identify the flood waters with present day seas, reference Amos 9:6 and then Job 38:8-11 as "waves"
If the waters are still here, why are not the highest mountains not still covered as in Noah's day?

Psalm 104:6-9 suggests an answer for us.
verse 6 covered even the mountains with water
verse 7 God rebuked them and they fled
verse 8 the mountains rose, the valleys sank down
verse 9 and God set a boundary so that they will never again cover the Earth

Isaiah 54:9 gives this statement that the waters of Noah would never again cover Earth (Isaiah is saying, waters are still where God put them after the flood).
Clearly the Bible is telling us that God acted to alter the Earth's topography, with new continental land masses bearing new mountain chains of folded rock strata that were uplifted from below the globe encircling waters.

That had eroded and leveled the pre flood topography, while large deep ocean basins were formed to receive and accommodate the flood waters that drained off the emerging continents.

I submit that catastrophic plate tectonics gives a mechanism for the deepening of the oceans and the rising of mountains at the end of the flood.
And as these giant continental plates continue to move about doing the job that God designed them for, we sometimes get what we call Earthquakes. Job 2:10

Consider that today nearly seventy percent of the Earth is still covered by Noah's water......
