As I read the question; two things came to mind from the bible. "If you have done as God commanded; why do I hear the bleating of sheep and lowing of cows?" And; "the demons entered the swine....". These two things lead me to believe that if God destroyed only man, those demons would have just entered the animals and waited for man to return. The flood was not the only time that God included animals in the destruction.
